I haven't touched /etc/xdg/menus/settings.menu. In fact, the file doesn't even
exist on my system.

bainbridge[pts/0][63]:~% grep preferences /etc/xdg/menus/gnome-settings.menu
    <MergeFile>preferences.menu</MergeFile>
