Desktop files should be placed to /usr/share/applications but that's rather an
upstream job to change that, we usually try to not create delta with Debian for
cosmetic changes. The menu item not beeing listed is a bug though.

$ grep apps /etc/xdg/menus/applications.menu
  <LegacyDir>/usr/share/gnome/apps</LegacyDir>

This means that this folder is used for menu entries.

Could you run "gnome-menu-spec-test | grep pan" and copy what it says here?

Do you have a ~/.local/share/applications/pan.desktop? If yes, does moving it
fix your issue?
