That has nothing to do with this move. As said by my previous comment those file
are templates used by gconftool-2 on package install only

the schemas yep, /etc/gconf no, that's where all the values are written, you
would trash all the settings of your GNOME and some application expect correct
settings ...
Martin, I would close it as NOTABUG, that seems to be a normal setup with user
preferences used before the default.
