I don't fully understand the problem being related to the gdm init-script. 

Do I get this correctly: You want to change the gdm script to launch a firewall
setting as well and it doesn't work anymore? 

If that is the problem, I suggest you write your own init-script and use
update-rc.d to enable it. /usr/share/debhelper/dh_make/debian/init.d.ex (from
the dh-make package) has an example you could start from. 

If I understood your problem in a wrong way, please elaborate.
