Good thinking Sebastien, and thank you for taking the time to look into this.
Ctrl-click as well as Shift-Ctrl-click work the same in Nautilus and as
expected: they both toggle the selection of the item you click on.
So I think it is probably not a keyboard-config error.
Nevertheless here is the output of
