I have the same problem. The strange thing is, I have "Apply filters to new messages in INBOX on this server" checked, but still the filters don't apply.
However a few E-Mails I applyed the filters on in the first days after the install did move to the specified folders. But selecting a message now an applying the filter won't work, even after an Expunge or a Evolution restart.
