Thanks for your bug. That's not expected, packages don't touch to your
user configuration and that list is stored to ~/.xchat2/servlist_.conf.

Did you change your user directory, or moved some stuff away? 
Do you run xchat or xchat-gnome? 
Does ~/.xchat2/servlist_.conf contains the list of your chan (don't put it to malone it has your passwords by example)?
