[Bug 29300] Run Application window should have focus

Description:
Run Application window (alt+f2) should appear on the top, now to make it
appear over your current window you have to press alt+f2 twice. Not
really sure if it's a bug but that's how I except it to work and AFAIR
that's how it worked before.
