Hi, thank you for the bug report.  I'm having a little trouble reproducing this on latest dapper with epiphany-browser 2.14.1-0ubuntu2 and flashplugin-nonfree 7.0.63.3ubuntu1.

After I do a search and click on a result, i can still edit the search field in the flash window, in the original epiphany window, and in the newly spawned window that opened when I clicked on the search result.

Which window exactly seems to stop working?
Can you provide some other examples that are exhibiting this behavior?
Did you try to disable any extensions or modifications such as userContent.css just to rule that out as the cause?
