As I said on my last post, I am not getting this issue anymore.

I even tried to remove /etc/gdm/gdm.conf-custom and start gdmsetup. However, when I do that now, a new /etc/gdm/gdm.conf-custom is always created.

gdmflexiserver --command="GET_CUSTOM_CONFIG_FILE"

always returns /etc/gdm/gdm.conf-custom, funnily enough, even when /etc/gdm/gdm.conf-custom has been removed (running gdmsetup afterwards recreates the file).

I am a bit puzzled about this one, but at least now I personally don't seem to be able to reproduce the bug.
