I've changed settings to use libusb, but the problem persists and even
became worse.

pilot-xfer -p usb: -s test 
synchronizes folder nicely without any error. But when using gpilotd sync doesn't finish. Now even dialog stays on the screen last lines saying either:

Backup: Making backup of ContactsBDIndex-PAdd
Backup: Making backup of PmTraceDatabase

or just:

Backup: Making backup of ContactsBDIndex-PAdd

On palm there're same error as before.
