I cannot reproduce your problem. Please could you include the exact steps that reproduce the problem along with version information about nautilus.

e.g.

Steps to reproduce:
1. Go to Places -> Home Folder.
2. In the window that appears go to View -> Show Hidden Files .
3. Notice that dotfiles have appeared. Close the window.
4. Go to Places -> Home Folder.

Expected result:
dotfiles to be visible.

Actual result:
dotfiles are visible(!)

Additional information:
My nautilus always opens directories in a new window (it is spacial).
