Confirmed in Synaptic - as mentioned by Sebastien above, this is not
anything to do with Unity. It's up to synaptic to manage it's own
controls.

  Binary package hint: unity

  When Synaptic is downloading or installing packages appears a small
  window in foreground and the main window (if it's maximized) isn't
  minimizable because the three buttons aren't available in the higher
  bar.
