This is not software-center's fault, but app-install-data-ubuntu's fault, as the indicator-weather.desktop file did not get included in the natty versions of that package. Now the fix should already be available in the latest development version of Ubuntu - Oneiric Ocelot.
If you need a fix for the bug in previous versions of Ubuntu, please do steps 1 and 2 of the SRU Procedure [1] to bring the need to a developer's attention.

Bug description:
  Binary package hint: indicator-weather

  I was looking for an indicator applet to show the weather in my Natty.
  I looked for "weather" in the software center, but didn't find
  anything. I had to search online, to see that the "indicator-weather"
  package was what I was looking for. I finally found it in the Software
  center, but i had to display the technical items to find it. Do you
  really think it's a technical item ? I think it should be easy to find
  & install.
