I'd really like to know if it was I that added the piece of code that made it fail,
I guess I'll need to learn some git blame foo to know why it was added since
apt-get doesn't have this code and I try to be the closest I can to it so bug
fixing is easier.
Anyway I just pushed a fix which can be easily backported:
https://gitorious.org/packagekit/packagekit/commit/6a637ba18ec79108fadecc35c1f03ca66bffb5d3
Thanks for the report :)

Title:
Software Update tries to install unnecessary alternate dependency
Status in “packagekit” package in Ubuntu:
Confirmed
Bug description:
0. Install an older version of ubiquity-frontend-gtk
1. Open Software (gnome-packagekit)
2. Click the Software appmenu and select Check for Updates
3. Select ubiquity and ubiquity-frontend-gtk for updating.
4. Click Install Updates. Software says I need to install about 130 packages because it thinks I need ubiquity-frontend-kde.
What should happen: ubiquity-frontend-gtk satisfies the ubiquity-
frontend-{version} dependency so there's no need to install ubiquity-
frontend-kde.
My guess is that gnome-packagekit can't handle virtual dependencies
very well.
Here's ubiquity's control file
