I don't know if you even used PackageKit here, but PK gives as much problems as aptdaemon, if it is performing background tasks and you want to run another tool which is not aware of that.
Besides that, "problems" is not very helpful ;-) Maybe file bugs if you have a specific issue.
I cannot reproduce this issue here, so I suspect PK simply was still
running in the background, maybe pre-fetching updates.
