This is expected, as one should not be putting non-dpkg managed data into /usr/share/themes.
Either install them using a deb package or put them in your home-directory under  ~/.themes/

The recommend and best way to upgrade is by using GUI upgrade-manager
(with -d option when next release is still in development) or using do-
release upgrade [-d] (for command line interface). These would have
preserved your custom files under /usr/share/themes.

Bug description:
  I performed an upgrade using ubiquity this morning, and all of my
  extra theme directories were removed from  /usr/share/themes
