I don't have the drive anymore but I was able to recover all the files, I did change some strange names in folders that where not there originally and copied back and fourth until all showed up.
Originally the files were in a btrfs volume that for sure messed up the folders.

Bug description:
  After formating one external 1TB HDD with NTFS using gnome-disk-
  utility and copying 553,5 GB in 26797 items, one of the root folders
  shows as empty on windows installations and the drive shows much less
  space used, on Linux, the files are all there and the correct space
  reported.
