This is fixed now in later Ubuntu releases.

  libpam-cap: /etc/security/capability.conf reported as obsolete config

Status in “libcap2” package in Ubuntu:
  Fix Released

Bug description:
  $(dpkg-query -W -f='${Conffiles}\n' | grep obsolete | awk {'print
  $1'}) reports /etc/security/capability.conf as an obsolete config.
  However, its removal results in DPKG errors upon package removal.
  This suggests  packaging that installs the file in a way that is not
  compliant with Debian Policy for configuration files management.
