I have a similar problem, described here:

I was installing ubuntu on a SSD hardisk too.

If the EFI partition is corrupted, it seems to be caused  by something
going wrong during the installation of ubuntu.

Don't you think that repairing it and reinstalling ubuntu with the same
procedure will cause the very same problem?

Bug description:
  I tried to install Ubuntu 14.04.3 LTS on an MSI Notebook (UEFI). It crashes.
  Windows is installed on the first SSD. I tried to install Ubuntu on the second SSD. There is also a HDD in the notebook. 

  I put the image on a USB-Stick and made it ready for UEFI/GPT.
