It is a bit confusing to have another parallel way of upgrading packages
with Gnome Software, I opened LP: #1775226 about it.

Bug description:
  Ubuntu 18.04 with disk-encryption, when (security) updates are
  available but not installed, then the shutdown- menu gives the option
  to "install updates before shutdown" selecting this option takes you
  to the disk-encrytion password screen before installing updates and
  shutdown.
