If you really need this, please submit a MR here: 
https://salsa.debian.org/debian/doxygen

It's quite easy to do:
1. pick up the doxygen icon from here: https://github.com/doxygen
2. create the debian/doxygen-gui.desktop file
3. and install it in debian/doxygen-gui.install with:
debian/doxygen-gui.desktop usr/share/applications

  After installing doxygen-gui in KDE I expect to add a shortcut into
  KDE menu but it doesn't

  I'm using:
  ubuntu 12.10
  doxygen-gui 1.8.1.2-1
