I do not think the bug is related to X.org
I am running an Ubuntu server, version 6.06.1 (Dapper Drake), and I don't even have X installed. When I issue the command: "sudo shutdown -h now", the last message that I see is:
* Deactivating Swap ...
* Shutting Down LVM Volume Groups ...
* Will now halt
[42949673.130000] Power down

My grub boot entry looks like this:
title Ubuntu, kernel 2.6.15-26-server
root (hd0,1)
kernel /boot/vmlinuz-2.6.15-26-server root=/dev/hda2 ro quiet splash
