The behaviour that you're seeing is actually by design.
Grub doesn't have the concept of a menu.d file or anythign like that to make it easy to add/remove kernels from the file, so update-grub goes through and edits the file in place with defaults that are in there.
Look in the file for a line that looks like:
# kopt=root=/dev/hda6 ro
And change it to say hda5 instead. Then when you rerun update-grub, all the kernels will be generated with that information.
