Ben,

There is a rather large git patch update by James Bottomley which
updates the aic79xx driver in the kernel from version 1.3.11 (the
present dapper version) up to Version 3.0. According to this link:

the changes are rather substantial and include many bugfixes. Would it
be possible for this to be included in Dapper? If not could you give me
some instructions for applying this patch so I can test whether it
solves the problems above?

The changes are rather large and there doesn't appear to have been a
substantial revision to aic79xx for quite a long time so it looks like
it could be worth a shot....
