Using Kubuntu 7.04 Feisty and KDE 3.5.6.
I can't confirm this "exact" behavior, that is, some settings defaulting to vanilla KDE defaults and not to Kubuntu. What I can confirm is that some settings default to Kubuntu defaults, while some don't change at all. For example, Colors defaults to the Kubuntu colors ("Current Scheme") and so does Style and Fonts, but doesn't work for Window Decorations and Icons.
However, I think this is actually a KDE bug, as briefly mentioned here:
