This was an intentional change. The Message Indicator feature will not
be part of the default desktop experience, but rather be available as a
feature that can be enabled. It happens that the feature was
accidentally enabled by default in KMail. This is so that the Ayatana
Desktop Experience project can experiment with new ways to do things
such as notifications. You should be able to re-enable the Message
Indicator support in KMail's configuration. Can you confirm that this is
the case?
