Just to note that I have this problem with a number of media players,
not just amarok:

 * Amarok
 * Banshee
 * Rhythmbox
 * Totem
 * 

The following work however:

 * KPlayer
 * VLC
 * mplayer

Re-encoding or adding seek points to the files doesn't seem to help at
all...
