AFAIK filtering is not applied to unread emails but just to new emails,
i.e. "just arrived" in the inbox. However, duplication taking place when
switching folders would hint towards filtering not being the cause of
the duplication.

Yes. To see that output issue akonadictl restart from a konsole and/or
watch the general log file with tail -f ~/.xsession-errors
