This only happens for me to messages which get marked as spam by
bogofilter, i.e. piped through an external app and marked as spam.

The spam filtering, i.e. piping filter, is the last one in the list. All
messages that do not reach that filter but are just filtered on List-ID
etc. do not re-appear.
