hard disk stop with Dapper

Sounds like your hard drive is in sleep mode to save battery time.
The downside to this is the spinup time it takes before a read/write operation.
Check to see if you have packages:
laptop-mode-tools or noflushd
Read up them, see if you can find more sane-for-you settings (EG:
power off after 20 minutes, not 5 or whatever it is currently)
