All pop-up windows are full screen.

Damn, I hate that :-) What, exactly did you reset? In the end I just
deleted all of the ~/.kde/share/config/kwin* files (OK, I actually moved
them elsewhere, in case of problems), which did resolve it.
One of these days I'll just get rid of Quicken...
