I use different profiles, one for FF2 and one for FF3. Of course you can have 
more. The trick is starting firefox at least once with the -profilemanager 
option:

firefox-2 -profilemanager
or for FF 3
firefox -profilemanager

Then "don't ask at startup" must be unchecked so it it will always appear and 
the right profile gets used. If a mistake is made, removing extentions.rdf 
should fix it back for FF2 use.

Of course there is also a non graphical way to achieve this.
