If you have 100+ files in/on your Desktop folder then it is as it
should. In what way did it get messed up?
You also have settings for you folders in the config file
~/.config/user-dirs.dirs i'm not sure if its used in Kubuntu 8.04 but
i think it is.
Mine looks like this:
XDG_DESKTOP_DIR="$HOME/Skrivbord"
XDG_DOWNLOAD_DIR="$HOME/Download"
XDG_TEMPLATES_DIR="$HOME/Mallar"
XDG_PUBLICSHARE_DIR="$HOME/Publikt"
XDG_DOCUMENTS_DIR="$HOME/Dokument"
XDG_MUSIC_DIR="$HOME/Musik"
XDG_PICTURES_DIR="$HOME/Bilder"
XDG_VIDEOS_DIR="$HOME/Video"
I would change the path in System Settings and
~/.config/user-dirs.dirs so it reflect each other.
