1. To prevent changed permissions on your user config files, be sure NOT to run gui programs using sudo. Use kdesudo instead, if you need to. This is the most common cause for this to happen.
2. These are just minor warning messages, but not errors. It is just complaining about a slight mis-format of the .desktop file. It can be ignored.
