Does your configure have something like

    ./configure --with-extra-vapi-dir

?

If so, try doing

parts:
    my-part:
        source: ...
        plugin: autotools
        configflags:
            - --with-extra-vapi-dir=$SNAPCRAFT_STAGE/usr/share/vala/vapi
