Ubuntu now has again a true mkisofs. Please test again with the original
cdrtools package.

There is no known problem with mkisofs that looks similar to yours.

Please try the mkisofs version from gutsy/multiverse

Note that you may need to uninstall cdrkit packages before as these
packages may include files they do not own.
