Do you remember if you ever installed any bandwidth shapers before? like 'wondershaper' (I think that was the name) those will limit your connection speed if you have wrong configurations.

Come to think of it, i have a "kinda" similar problem, when i use my VPS as a proxy using ssh with putty ( on windows ) my download speed is limited to 50kb~55kb, I am not sure though if the problem is about the ssh connection settings or the putty client it self, because when i use this same connection on linux using the -D parameter, i get my full speed. I am not sure if this problem is even related to this one, but i just thought it's worth mentioning.
