Which version of Ubuntu are you using? Beagle is not default indexer
for at least a year. The default is now tracker and it's performance
is far better than beagle.

As per my observation after login till show of complete desktop, what
takes most time is loading of gnome-panel including various applets.
And IIRC, the clock applet is slowest of them probably because of the
integrated calendar component. You may try removing clock applet from
panel and see if that reduces the time.
