I've also experienced this!  I assume it's deliberate; maybe you should be able to set the time it occurs?
Is there a bug report at https://bugzilla.gnome.org/ for the upstream devs?
Should probably file one there.

Bug description:
Binary package hint: tasque

Every night at midnight Tasque automagically opens from the notification area, taking focus of my screen. Quite obtrusive actually. Starting it in notification area kinda means I want to actually click it to use it.
