Upstream suggestion is to write an add-in to do this, fwiw.

Status in “tomboy” package in Ubuntu:
  New

Bug description:
  Binary package hint: tomboy

  Currently, all the notes one has appear on the application indicator, in
  Ubuntu.
  Users that use tomboy a lot, might find this annoying, as their menu gets
  cluttered up.

  To avoid this negative application behavior, one should be able to toggle
  whether a note should appear in the indicator menu (say, quick access) or not.
