Yup, this is a bug with ubuntu's appindicator patch.  Last time I
checked the appindicator infrastructure did not have support for pinned
items.

Feel free to switch to the packages in the Tomboy PPA if you need this
feature.

Also, there is probably already a bug reported for this, you might want
to search around.

Bug description:
  Binary package hint: tomboy

  in previous ubuntu version there was a pin icon by each note in the
  drop down menu. clicking it would pin that note into the menu. this
  has gone in natty. i guess something to do with it not being the gnome
  applet, but a cut down indicator applet instead.
