I have a similar problem. Updating to iOS 4.3.3 somehow fix it because now i can see the songs on the iPhone.
However, i can add new songs and there is no error in the process, but i can not see any of the new updated songs on the phone itself.

Bug description:
  Binary package hint: banshee

  I have got 14,3 Gb  ver 4.3.2 model MC132T iphone and Ubuntu 11.04 installed on desktop and notebook 
  banshee 2.0.1 and apt banshee checked 
  banshee try to syncronize iphone and iphone response correct with sync message on screen
  but something wrong happen: i can't see imported music on ipod app on iphone
  banshee see music like successful imported
  strange that with banshee can hear imported music on iphone
  and iphone don't recognize that music like own db
