I have this issue in Thunderbird as well. I also have it in Firefox via
the DownThemAll! extension, which has an option to play a sound when the
download has finished.
Last time I looked at this, this was the most likely culprit:

Some data points:
1) I don't know if this is always the case, but the last few times I've
rebooted, my mail notification has been truncated as soon as I've
started Thunderbird, even if it's the first app to start. i.e. there are
no obvious culprits that are conflicting with or breaking Seamonkey
sound playback.
2) The truncation comes and goes. My Thunderbird/DTA wavs aren't getting
cut off at the moment.
