Ok, I noticed that I had "Extra" selected on Visual Effects in the
Appearance Preferences box.  If I select "None", the enigmail popup
appears above the other windows correctly.  For some reason, the window
has focus (if I type, characters appear in the password prompt) but the
window titlebar is not highlighted orange like a selected window  If I
click on the prompt, it highlights correctly.

If I switch Visual Effects back to "Extra" or to "Normal", the popup
appears below Thunderbird again.  Perhaps it isn't working correctly
with compiz because the password prompt isn't getting the correct kind
of focus?
