I had this same problem and found that I had to set
mail.password_protect_local_cache to false in the Config Editor to get
Thunderbird to remember passwords between sessions. Looking at the
Password Manager, usernames show <not specified> when
mail.password_protect_local_cache is true and the site is "ximap", but
show the actual username when false, with site as "imap". My accounts
are IMAP and I haven't tried this with POP.
