I have the same problem so I will confirm the bug.
As a workaround, I normally use emesene for my msn account as that is the one I use the most, and I use empathy for facebook and google chat.

I like emesene because it's almost impossible to miss a message. The
icon flahes in the notification area, and on my awn dock it also flashes
every 30 seconds or so.
