Well the cleanest way is to just have two hard drives. If that isn't
an option...
It doesn't matter which you install first. Ideally, Windows should be
on your first drive (hda1, whatever.) Technically Windows should boot
as long as it's on the first NTFS or FAT partition, but I wouldn't
trust Windows to do what it's supposed to. ;)
If you want only primiary partitions:
/dev/hda1 - Windows
/dev/hda2 - Linux Root
/dev/hda3 - Linux Swap
/dev/hda4 - Linux Home
Otherwise stick linux under an extended partition and partition
however you like.
Personally, I perfer lilo when dual booting. I access my machine
remotely alot, and sometimes I want to reboot into windows or reboot
into Linux. With lilo this is easy, just run lilo -R Windows and
reboot... -R specifices what selection to boot on the next reboot.
When I'm done with Windows, a reboot will return the machine to the
default, which is Linux. ;)
As far as I know, grub doesn't have a similar option. And I don't dual
boot anymore so it's a non-isue for me.
When you do install Windows, keep in mind that it will wipe out your
boot loader, and you'll have to boot up a Linux rescue system to readd
your Linux boot loader. A Knoppix CD works great for this.
