[Hoary] Erroneous "Application quit unexpectedly" messages

This is a minor thing but I've noticed that sometimes when I exit
evolution by clicking the "X" in the main window top right corner I get
a message box pop up saying that the application quit unexpectedly. Well
it wasn't unexpected for me since I closed it but maybe it was for the
computer.

On a similar line but not quite the same I sometime get a message when I
exit Synaptic saying that Synaptic failed to run as root, but in fact it
was running fine while I was using it and I only got the message after I
quit.

Is it perfectly acceptable to quit an app using the "X" or is it
preferable to File menu Exit or Ctrl+Q.
