Cloneing OS & GRUB trouble

Funny you should mention that - another user on a different list had 
exactly the same problem this morning, it turned out to be a faulty 
disk, the boot sector was damaged. Worth checking on your machine. 
Also make double sure the drive really is the primary master. You 
mentioned using caddies - is that pluggable bays? Many times I've 
seen those wired up to be the secondary IDE channel so it will 
be /dev/hdc and your BIOS may or may not try to boot from it. The 
BIOS splash screen ought to tell you which drive is plugged in where.

As /boot is on the same partition as /, re-installing grub becomes 
easy:

boot from LiveCD or knoppix
chroot into /
grub-install /dev/hda
